It's damn hard. The only way I've been able to do it is use custom movements for everything and limit all the normal actions in a group with a flag that determines if the game is paused or not, and then overlay the pause screen objects. More effort than it's really worth.
Could you please describe what the subapplication object is? I don't want to just pause the screen, I want to access a menu screen (inventory and stats for example) as well. It sounds like the subapp object will let me do that.
