Even if there's not any kind of ability to communicate/collide between layers, this is version 2.0. Once it's out, there will doubtless be patches enabling this kind of stuff in 2.1, 2.2, 2.3, or bonus pack builds.
Or, alternatively, someone will just build an extension. We've got past a lot of MMF1.5's limitations via extensions, so I don't see much reason to worry about this.
I'm personally looking forward to making water and glass effects with paralax, and animated paralax backgrounds (e.g. a factory where in the distance, cranes are moving and workers are scurrying along the platforms. Kind of like the paralax layers in Smash Bros 64, on that special Mario level).
I also really hope they have a transparent colour in layers (so you can set #000000 as transparent). That way you could have proper WORMS-style background destruction!
