Depends what you class as indie. There are indie studios of multiple folk, there are indie devs who publish through big mofo publishers.

Legacy of the Wizard and Ultima Quest of the Avatar were epic NES games, but the 3 PC games I can think of that are truly huge are Morrowind, Arcanum, and Baldur's Gate 1. BG2 was pretty huge too, but they cut out a lot of the "empty spaces" that some people complained about from the first game.
NOTE: The PC Baldur's Gate is NOTHING like the crappy hack n' slash console Baldur's Gate games in case you didn't know.

Also, Dominions and Titans of Steel. Both had a seriously crazy amount of detail. ToS even had this thing where you could rip out engines from other bots, try to disable them by launching armor piercing ammo, or even where a plasma gun would explode if it was overheated and damaged.
Speaking of Titans of Steel.. it looks like they're giving out the full game for free!
